Hi Chris,
I have heard about an MCF5329 reference design consisting on a POS
(Point Of Sale) application. It is available at
Freescale's web page as well as its source code (besides schematics,
gerbers, and so on), which contains the uclinux modified distro
appropriate for the application.
The direct link is:

http://www.freescale.com/webapp/sps/site/prod_summary.jsp?
code=RDMCF5329POS&fsrch=1

I will take this design as the reference for the mine, but I have not
studied it yet. I think there is something related with USB drivers
since POS uses USB to communicate with magnetic card and bar code
readers.
Regarding the compact flash, I don't know where to find a driver.

Hope this helps

Claude
